In his final hours within the shadow of the Cross, Jesus prays that the disciples be kept safe. He is not considering physical safety. Nor is he praying for no action against the disciples. He prays for their joy in the midst of the denial and temptations. He prays that they will remain faithful. He prays for holiness for them.
